WEEK 00 / THE SETUP WEEK

Make the first
scientific step
easy to take.

An executable guide to your workspace, learning notebooks and public positioning. Follow the steps, copy what you need, and leave Sunday knowing exactly how to start Monday.

10 hours maximum12 guided steps3 learning notebooksNo science course this week

Setup activities are arranged inside the Week 00 time budget. Every block includes a 2-minute start and 3-minute close. If a task overruns, use Saturday and record the remaining work.

If you only complete one thing: create the private cockpit’s five files and fill TODAY with the next physical action. Keep the rest pending. A complete setup is the target; the minimum keeps you moving.

This page contains the full instructions and downloadable text templates. It does not need the plan-reader library or a PowerShell rebuild to open. Click a template or prompt to expand it; use its Copy or Download button.

Set your starting point

Your outcome this week is a working place to learn and build, plus an honest public introduction. A scientist should eventually be able to inspect your methods; a recruiter should see how your experience connects to useful scientific work. Today you establish the starting point.

  1. Open commitment.md. Choose your actual Monday start date and six 90-minute calendar slots plus a 60-minute Sunday review. Put the exact times in the file.
  2. Download the baseline below into this Week 00 folder. Fill it from your own experience. For each skill, use alone / with help / new and one concrete example.
  3. Choose a public name and list any title, employer or performance claim you will need to verify before using in your profile.
What “good” looks like: “I can build an LLM pipeline with evaluation; I need help with experimental design; bioreactor physiology is new to me.” This is more actionable than giving yourself an unexplained score.

1. Open cockpit/TODAY.md and name Monday's next action.
2. Fill this baseline without inflating unfamiliar skills.
3. Open the v5 master at Part 0 and explain the working rhythm.
4. Create the three NotebookLM notebooks and check one citation.
5. Run the Python environment smoke check and save its output.

Open PowerShell. The following block locates this plan and creates a suggested local development parent folder. Keep this terminal open for later snippets; rerun this block after opening a new terminal. You can choose another local development path before running it.

PowerShell
$planRoot = 'G:\My Drive\3.Studio\1.NOW\99.Research\AI Upskilling\doc_framework_fable'
$weekRoot = Join-Path $planRoot 'execution-plan\weeks\week-00-cockpit-and-positioning'
$repoRoot = Join-Path $env:USERPROFILE 'labloop-work'
Test-Path -LiteralPath $weekRoot
New-Item -ItemType Directory -Path $repoRoot -Force | Out-Null
$repoRoot

Test-Path should print True. The final line prints your development folder, normally C:\Users\pedro\labloop-work. The guide stays in Week 00; future code repositories live in that development folder so virtual environments do not sit inside the synced document tree.

  1. Open the copied TODAY file and replace its setup reminder with your actual next action.
  2. Choose the new cockpit folder as your daily canonical copy. Weekly evidence/review files stay here in the plan. Do not independently maintain two competing TODAY files.
  3. Write one LOG line for this block. Your copied PROGRESS already contains the v5 execution snapshot; do not retype it.
Start ritual: read TODAY, set a 90-minute timer, open one working file. Close ritual: write tomorrow’s action, log what actually happened, commit once Git is ready. Count these minutes inside the block.

Week 00 prepares this loop. It does not establish that your work is scientifically validated. The first instrument is batchlens; the literature dataset project is FermLit. Your CEO experience supports leadership and execution, while the programme builds specific scientific evidence.

  1. Write the five operating rules in your own words in the template below.
  2. Explain aloud: “a draft describes work; a runnable result demonstrates a method on specific inputs; scientific evidence needs a question, evaluation and limitations.”

Build your three learning notebooks

Open NotebookLM. Google’s current help may call it Gemini Notebook. Create the notebooks below. In each, choose Add sources and upload the chosen document or use copied text. Select the sources you want active in chat. Official source instructions.

A local file path pasted into chat is not its content. Use the upload picker or paste the actual selected text. For a pasted excerpt, give the source a clear title including document version and section. Check one generated citation by opening its underlying source passage. Re-upload locally edited sources when needed.

NotebookLoad nowUse it for
LABLOOP — Thesisv5 master; Week 00 specs; decisionsPlan orientation, source conflicts, weekly gap review
LABLOOP — BioCopy v5 Part 4.1 as a titled excerpt; load the relevant enzyme section from Biology 2e §6.5, using its text/PDF if import fails.Next week’s biological language; one small explanation now
LABLOOP — MLCopy v5 Part 4.2; download the Python edition from ISLP and upload selected introductory pages as one source.Learning, validation and uncertainty concepts

Use at most eight sources per notebook as the plan’s focus rule, not as a claim about the product limit. Three clear sources are enough for Thesis. Your private baseline and GridX gap hypotheses do not need to be loaded for these lessons.

  1. In Thesis, run the orientation prompt and answer its question in your own words.
  2. Run the source-audit prompt once. Fix incorrect/missing source selections.
  3. Try only one short Bio or ML explanation to confirm the other notebooks work; longer study begins in Week 01.
  4. Copy notebook URLs, selected source names and one verified citation into study-notes.md. Keep personal answers separate from the model’s text.

Prove the environment can run

Record your actual machine and tool versions. A virtual environment is a separate set of Python packages for one project; it prevents one experiment’s dependencies from changing another’s.

PowerShell
git --version
uv --version
Get-CimInstance Win32_ComputerSystem | Select-Object Manufacturer, Model, @{Name='RAM_GB';Expression={[math]::Round($_.TotalPhysicalMemory / 1GB)}}
Get-CimInstance Win32_VideoController | Select-Object Name
# Optional: NVIDIA's tool provides actual dedicated VRAM if installed.
nvidia-smi --query-gpu=name,memory.total --format=csv

If Git is missing, use Git for Windows and reopen the terminal. If uv is missing, use the official installer below. Skip installs that already work.

PowerShell
# Run only if uv is missing. Official Windows installer:
powershell -ExecutionPolicy Bypass -c "irm https://astral.sh/uv/install.ps1 | iex"
# Reopen PowerShell after installation, then:
uv --version
uv python install 3.11

The project baseline is Python 3.11 from v5. Create one environment for each code repository. Directly invoking its Python avoids needing to activate a PowerShell script. uv environment documentation.

PowerShell

Check the local model path

v5 calls for a text model, a vision model and an embedding model. These play different roles: text generation, reading images, and turning text into numeric representations. Test one at a time and record the actual result. These are inherited setup choices, not a fresh ranking of the best models.

  1. Install/open Ollama for Windows, then open a fresh PowerShell terminal and rerun the path variables from Step 01. See the official Windows guide if the command is missing.
  2. Run the text check. Save the model tag and actual response; a failure to follow the exact phrase is an observed result, not a broken Python environment.
  3. Inspect ollama ps while the model is loaded to see actual execution placement. Stop each model before loading the next.
PowerShell
ollama --version
ollama pull qwen2.5:7b-instruct-q4_K_M
ollama run qwen2.5:7b-instruct-q4_K_M "Reply with exactly: local text check passed"
ollama ps
ollama stop qwen2.5:7b-instruct-q4_K_M

The Qwen tag listing describes the selected text model. Download size is not total runtime memory. Your GPU fit must be measured, and CPU execution is a valid setup fallback.

Vision check · synthetic image

Create a simple image in Paint containing LABLOOP 00. Save it in this Week 00 folder. The request below sends it only to your local Ollama service. It uses the documented generation endpoint and the Gemma 3 4B model.

PowerShell
# Draw LABLOOP 00 in Paint; save vision-check.png in the Week 00 folder.
ollama pull gemma3:4b
$visionFile = Join-Path $weekRoot 'vision-check.png'
if (-not (Test-Path -LiteralPath $visionFile)) {
    throw 'Create the synthetic image before running this check.'
}
$payload = @{
    model = 'gemma3:4b'
    prompt = 'Read only the text in this image.'
    images = @([Convert]::ToBase64String([IO.File]::ReadAllBytes($visionFile)))
    stream = $false
} | ConvertTo-Json -Depth 4
$response = Invoke-RestMethod -Method Post -Uri 'http://localhost:11434/api/generate' -ContentType 'application/json' -Body $payload
$response.response
ollama ps
ollama stop gemma3:4b

Expected: a response containing the text from the image. Record any wrong or missing characters; a vision-model response does not prove document-extraction accuracy.

Embedding check · a numeric vector

Use bge-m3 through the embedding endpoint.

PowerShell
ollama pull bge-m3
$payload = @{
    model = 'bge-m3'
    input = 'LABLOOP Week 00 environment check.'
} | ConvertTo-Json
$response = Invoke-RestMethod -Method Post -Uri 'http://localhost:11434/api/embed' -ContentType 'application/json' -Body $payload
$response.embeddings[0].Count
ollama stop bge-m3

Expected: a positive vector length printed to the terminal. Record the returned length and model tag. This checks the interface; it is not a retrieval benchmark.

If setup exceeds the block: record exactly which checks are pending and use Saturday’s buffer. Python’s fake pipeline keeps Week 01 startable on CPU. The full three-model setup remains pending until tested. Docker, MQTT, InfluxDB and Grafana belong to Week 01; eLabFTW belongs to Half 2.

Choose who you want to learn from

The first relationship action is to understand relevant scientific work. Start from the private GridX list and v4 sections 3.1–3.3 and Appendix A.

  1. Choose five candidates across four tracks: scientist/feedback partner, possible employer, recruiter/talent contact, and future client.
  2. For each, save an official company/lab or current professional-profile URL and the date checked. The plan’s list does not establish a current vacancy or a confirmed problem at that company.
  3. Use a paper title, DOI or author’s institutional page to verify one fermentation-related author connection. Michroma or Levya are starting hypotheses from the plan; verify the actual individual and publication.
  4. Select one paper for Week 01. Save its title, link, availability and one question. A full paper digest is not due in Week 00.

## Headline
CEO & applied AI practitioner | Building toward scientific AI in biotech and pharma | Reproducible tools for fermentation and lab data

## About
I am bringing my experience in business leadership and applied AI into biotechnology and pharma.

Through LABLOOP, I am developing practical scientific skills by building reproducible tools and datasets for fermentation and laboratory data. My first focus is measurement: how to turn experimental records into data and models that other people can inspect.

I will document the methods, results and limitations as the work progresses. I am interested in conversations with scientists, research engineers and companies working at the intersection of AI and experimental R&D.

## Applied-scientist route
I am building hands-on evidence in scientific data curation, evaluation and bioprocess modeling. I am interested in roles where I can contribute my applied-AI experience while deepening my scientific practice.

## Scientific-AI-lead route
I connect business priorities, technical execution and measurable delivery. My focus is developing the scientific depth to lead useful, reproducible AI work with biotech and pharma R&D teams.

## 30-second introduction
I am a CEO and applied-AI practitioner developing a scientific-AI focus in biotechnology and pharma. I am starting with fermentation and laboratory data: reproducible tools, evaluated models and transparent results. I bring leadership experience, and I am building the scientific evidence step by step. I am looking to learn from people working close to experiments.

# Week 00 — announcement drafts
Status: DRAFT — adapt to what was actually completed.

## Sunday LinkedIn post
Week 00 of LABLOOP: a 40-week learning and building project focused on scientific AI for biotechnology and pharma.

I am starting with fermentation and laboratory data. The aim is to build tools and datasets whose methods, results and limitations can be inspected—not just demos that look convincing.

This week I [insert the setup actions actually completed]. My starting strengths are [verified strengths]. The scientific areas I need to learn are [honest gaps].

The first technical step is a small, clearly labeled fermentation simulation. It will be a learning model, not evidence of performance in a real plant.

I plan to share what works, what fails, and the evidence behind each conclusion. If you work with fermentation or experimental data, I would value a perspective on what makes a result useful to you.

[Include only an existing public link.]

## Optional Wednesday note
Setting up a scientific-AI project starts with a practical question: what evidence would let someone else check my work? I am organizing the environment, source notes and reproducibility checks for LABLOOP. The first question I want to investigate is [your own question]. No results yet; this is the starting point.

## Short X adaptation
Week 00 of LABLOOP: building scientific-AI skills for biotech and pharma through reproducible work. Starting with fermentation and lab data. Setup: [one completed action]. Next: a small simulation with explicit assumptions. [Actual public link, if available]

## Figure brief
Screenshot the four repository names and their honest README status.

Establish the public identities

ORCID · about 10 minutes

First check whether you already have an ORCID iD. If not, use ORCID registration, verify your email, choose record visibility and save the full profile URL. Keep affiliations and works factual; an ORCID identifier is not a publication. Official registration help.

Local Git records · about 20 minutes

Before committing, replace the citation author placeholder. Use your chosen commit identity; GitHub’s no-reply email is an option if you do not want a personal email in public commits. The commands below stage only the named setup files.

PowerShell
# Run only inside the newly created batchlens skeleton.
Set-Location -LiteralPath (Join-Path $repoRoot 'batchlens')
if (-not (Test-Path -LiteralPath '.git')) { git init -b main }
git config --get user.name
git config --get user.email
# If missing, set your real identity locally:
# git config user.name "Your public name"
# git config user.email "Your GitHub no-reply or chosen email"
git check-ignore .env .env.local
git status --short
git add README.md .gitignore CITATION.cff scripts/smoke.py
git diff --cached --stat
# Read staged files and replace the CITATION author placeholder first.
git commit -m "Initialize Week 00 research skeleton"

Repeat the same initialization and local identity check inside fermlit, staging README.md .gitignore CITATION.cff; inside labloop-notes, stage README.md .gitignore. Use the private cockpit commit instructions during Sunday close. Empty folders will not appear on GitHub until they contain tracked files.

GitHub repositories and profile · about 25 minutes

  1. Open New repository. Use your account as owner and the project name. Create an empty repository without a generated README so it matches your local first commit.
  2. Select Public for the reviewed labloop-notes, batchlens and fermlit skeletons. If you create a cockpit remote, select Private.
  3. Connect and push each project using its own owner/name. Start with batchlens below. Authenticate through Git’s normal sign-in prompt; do not paste passwords or tokens into tracked files.
  4. Open the actual remote page, verify its visibility and README, then record its URL. Update your GitHub bio using Step 09 and feature the two research projects if appropriate.
PowerShell
# First create an EMPTY repository named batchlens at https://github.com/new.
# Do not initialize its README, license, or .gitignore in GitHub.
$githubOwner = 'REPLACE_WITH_YOUR_GITHUB_USERNAME'
if ($githubOwner -eq 'REPLACE_WITH_YOUR_GITHUB_USERNAME') {
    throw 'Set your actual GitHub username before continuing.'
}
Set-Location -LiteralPath (Join-Path $repoRoot 'batchlens')
git remote -v
# Run the next line only if origin is not already configured:
git remote add origin "https://github.com/$githubOwner/batchlens.git"
git push -u origin main

For the other two public projects, change both the local project name and the final repository name in the remote URL, then push their existing main branch. If origin already exists, inspect it; do not add it again or overwrite an unfamiliar remote. See GitHub repository creation and remote configuration.

If authentication or account setup consumes the block, keep the valid local commits and finish the external step in Saturday’s buffer. Record local only until the public link actually exists.

Close gaps and check your understanding

Use the first 60 minutes on the earliest unresolved setup task. Use the next 20 minutes for the five-question review, and the last 10 minutes to record your outcome and Sunday’s next action. No new side project belongs here until the setup commitments are complete.

PowerShell
# Re-run the paths block first if this is a new PowerShell session.
foreach ($name in @('TODAY.md','PROGRESS.md','LOG.md','PARKING.md','QUESTIONS.md')) {
    [pscustomobject]@{
        File = $name
        Exists = Test-Path -LiteralPath (Join-Path (Join-Path $repoRoot 'cockpit') $name)
    }
}
foreach ($name in @('profile-baseline.md','environment-checklist.md','positioning.md',
                   'study-notes.md','founder-paper.md','branding-pack.md','opportunity-actions.md')) {
    [pscustomobject]@{
        File = $name
        Exists = Test-Path -LiteralPath (Join-Path $weekRoot $name)
    }
}
Get-Content -LiteralPath (Join-Path (Join-Path $repoRoot 'cockpit') 'TODAY.md')

True means a file exists, not that its contents are correct. Open each document and remove unresolved personal placeholders where you have the answer. Read one README as if you were a hiring manager and check that its claims match what you ran.

Run a five-question Week 00 oral review, one question at a time.
Use only the selected v5 master and Week 00 specification.
Test: the five cockpit files; the weekly time budget; source precedence;
what a DOI or submission does and does not establish; recovery after a lost week.
After each answer, score 0 (missing/incorrect), 1 (partly right), or 2
(clear and correct), with source-grounded feedback.
Wait for my response before advancing. At the end, report my actual score /10,
two misconceptions if present, and one concrete revision action.
Never invent an answer or claim that I completed the setup.
Answer key · open after answering
  1. TODAY is one physical next action; PROGRESS records the programme’s outcomes/checklist.
  2. The minimum Week 00 is the five-file private cockpit with a usable next action, not a completed scientific instrument.
  3. v5 governs the schedule; v4 supplies retained material; decisions document explicit conflicts.
  4. A submission can remain pending; a public preprint is not peer review; a repository DOI establishes a citable artifact, not validity.
  5. After a lost week, use P14: retain one gate-critical build action and one directly supporting study exercise, then record what is moved or dropped.

Score 0/1/2 per answer. A suggested readiness signal is 8/10 with all substantive misconceptions corrected; it does not replace the setup checklist.

SUNDAY · 60 MIN

Close Week 00 and make Monday startable

  1. 20 minutes — build log. Fill the announcement with completed setup work. Publish when you are comfortable with the checked claims, then record the actual URL. If not published, keep its state as draft.
  2. 5 minutes — evidence. Update evidence.md with the real paths, command results and profile/repository URLs. Mark only verified work complete.
  3. 20 minutes — gap review. In Thesis, use the Sunday prompt below with your own summary and non-sensitive evidence. Save your corrections to study-notes.md and unresolved questions to cockpit.
  4. 15 minutes — next actions. Complete review.md, update canonical PROGRESS/LOG, and plan Week 01’s six actions. Put only the next one into TODAY. Commit the cockpit changes.

# Week 01 — proposed physical actions
These are a handoff, not work to start during Week 00.
Mon: Open batchlens/sim/monod.py; write the variables, units and assumptions before implementing one balance.
Tue: Open the selected Biology 2e section; define protein, enzyme and substrate in my own words.
Wed: Open the telemetry runbook; identify the simulator sample format before configuring replay.
Thu: Open the selected linear-algebra lesson; work one vector/matrix example, then digest the chosen founder paper.
Fri: Open the simulator configuration; define seeded batches and one explicitly labeled fault.
Sat: Open the earliest incomplete gate-critical artifact and finish its smallest checkable step.
Sunday: build log, evidence check, gap review and the next six actions.
Move only the next physical action into cockpit/TODAY.md.

Prepare only my first 90-minute block of Week 01.
Read the existing Week 01 spec and this Week 00 evidence/review.
First inspect the actual batchlens repository and Python environment.
Help me name X, S, P, DO, feed and volume with units and assumptions.
Then plan the smallest reproducible simulation step in sim/monod.py.
Do not claim that a basic Monod model automatically models lag or death phases.
Use only the existing Week 01 scope; preserve a CPU-only path.
Do not mark the block completed before I run it and explain the output.
Ready for Monday: you know which file to open, your Python interpreter runs, your source notebooks are usable, and the setup shortfalls have owners and next actions. This is execution readiness; the scientific results start later.

Write one LOG line using actual data: [date] · Week 00 review · [completed items] · [evidence references] · next: [physical action]. If you maintain the root planning PROGRESS as a navigation index, link it to the canonical cockpit state instead of creating a second independent schedule.

Checkboxes and the result fields are your personal reading checklist. They save in this browser when storage is available. They do not edit the Markdown files. Use Export my notes to download your entries as Markdown, then transfer the useful evidence into the existing evidence/review files.

Template downloads use your browser’s normal download location. Move each named file to the destination explained in its step. If a file already exists, merge your new notes deliberately rather than replacing it. The guide and all copy blocks work offline; external services, installs and source links need internet.
